Well-settled

My themes did not survive the update to v3.0.4. I now get a mix of colors from a couple different themes. I think I followed the instructions correctly, but I may have not have understood. I simply copied the *.css to *.css.editfrom within each theme. Then I applied the update.
Is there a "Rebuild Theme" feature?

I'm sorry to hear that your themes did not survive. The "*.css" needs to come from the default theme, so I believe this might have been the cause of the problem.

Themes are entirely disk-based things, so if you know what files do what, it is possible to manually reconstruct a theme.

I would advise that you:
  • run the Theme Wizard to create a new theme, named 'temp' with the colour you used for your damaged theme.
  • copy the themes/temp/css_custom/*.css files to the css_custom of the theme that got damaged.
  • delete the 'temp' theme
  • clear the template cache

Assuming that you made no other CSS changes beyond what the Theme Wizard did for you, your theme should be again functional.

Oh! Then I completely read the instructions wrong on that one. :)
I deleted all the themes, and I ran the Theme Wizard to regenerate them. I could not remember the exact color I used for each theme. So, I guess they're pretty close. Is there a way to see the exact color I started a Theme Wizard with?

The Theme Wizard calculates colours using a network of equations built into the CSS files themselves. One equation is of particular interest:
100% seed
If you open up the global.css file in a text editor and search for that equation, you'd find the colour to the left of it was the seed colour.
